I was wondering, does installing a new Short ram intake on my Elantra would void my warranty with them?

I ordered this one: Elantra Sport Big Gulp Intake | DamnFastDD.com

Will i have to remove it and put the stock one each time I do a visit to Hyundai?

Depends on the dealer. But technically they can't void your warranty unless they can prove that the aftermarket part caused a failure.
